We are blocked with the following error:

No Office 365 License detected. Please verify if you have the relevant Office 365 License and correct credentials for Destination endpoint.

Even though we do have licenses assigned to all users...

I believe this error is talking about your destination tenant licenses.  If you do have licenses available in the destination tenant please open a ticket for this issue with support. https://account.bittitan.com/contact

"Important: Office 365 Tenant to Tenant migrations with Coexistence only support migration scenarios where the domain name is changing between the source and destination.  Migrating and keeping the same domain name is not supported at this time."

Is this referring to having a different ONMicrosoft domain name?
Is it possible to migrate all the mailboxes to the new tenant first and then change the primary username once the migration is complete?

This is in reference to the vanity domain not the tenant onmicrosoft.com domain. Each Office 365 tenant is a different tenantname.onmicrosoft.com domain.

If by primary username you mean domain name then yes you can change that post migration.
